Website template

How do I implement the web directory to run off of my website template which I created in Dreamweaver? I want the layout to me the same as my website. The index.php file was easy enough, but the functions.php is a bit tricky. Once I upload all of the scripts and run it the main index page runs fine. Once you click on a link of anyone on the directory it goes crazy. The whole template is in disarray. How do I modify the function.php file to look and feel like my regular site?
